I dont understand molecules, atoms, ect?

i dont understand how molecules, atoms, protons electrons and neutrons, and isotopes work together. are they all located in the cell? specifically in the nucleus or where in the cell? can they be made into some kind of flow chart of some sort or just how do they all relate? thanks so much! :)
